*In the Lucas canon they were missing for a variety of reasons -

And the chaos gods confinement has also been attributed to the Eldar and to the C'tan. Although this now sounds like an issue with conflicting fluff... and i've found the best way to deal with the abundence of that in 40K is to believe whichever seems more fun and interesting to you.

both the Imperium and the Empire have a military considerably larger and better-equipped than Starfleet. With the exception of matter-energy transport, the tech from Star Wars and 40k is overwhelmingly superior to that in Star Trek. Practically the only advantage Starfleet would have over the other two would be plot armor.
