Canon is not inherently positive, it is merely a property. There are those who dislike the ending of The Cutie Mark Chronicles for explicitly making the main cast acknowledge a fated connection through the sonic rainboom, or Feeling Pinkie Keen for introducing Pinkie Sense. These things are still canon for the show.

Take the Lyra and Bonbon situation. There's hints, there's nods, there's the words of crew... but if a future episode found it necessary to establish that, say, they are sisters who are engaged to separate male ponies, it would not negate any established canon. A portion of fans would be upset, a portion would accept it, a portion would start writing them as having an incestual lesbian affair.
