Really when you hear AJ all you can think is Apples, Apple Farm and Apple Family. You can't think just of Applejack.

Look take TLR as an example.
The other five go looking for AJ. When they find her they use Pinkie's strength to make AJ retrun.

Look the main problem with these shows is that when you need an episode focusing on two character the easiest way to make it is put two characters that don't fit together and make them overcome a challenge.

Now the thing is that in this situation everyone focuses on the conflict between the two characters instead on the external challenge.
So the writer focuses only on that. Add in the time limit and we always get 90% of the episode is them arguing and then working together, in the end trivializing the big problem they had to overcome by resolving it in a minute.

This isn't bad on itself but because it's more easy to write it's overused.
It's harder to write a story where the characters are best buddies from the start and all the focus is them working together to overcome the big challenge that gets harder and harder.
