Pegasi didn't worry about the weather, Unicorns didn't worry about day and night and Earth Ponies didn't have to worry about crops.

They all got lazy in their uselessness and that's how they lost a lot of their ability over time.

When Celestia and Luna knocked Discord off his throne, they couldn't do all that shit on their own anymore.

Unicorns had no power over night and day anymore so the Princesses took that on. Pegasi could no longer make the weather themselves so a weather factory was built. Earth Ponies still farm but have to put much more effort into the fields to yield a good harvest.

Their abilities basically atrophied during Discords rule. If you don't use it you loose it.
