I don't know, in truth. To me it depends on how you define intelligence. Academically, it's pretty obviously Twilight - she's got a pretty broad knowledge base and is fantastically talented in her field. That's intelligent, certainly. But then, Rainbow is still pretty smart and knowledgeable when it comes to her own field, and what's more is, she's socially intelligent too. So are the rest of the ponies, and they have certain sorts of intelligence that the others lack.
