My guess: Discord threatened Celestia and her sister with petrification if they interfered with his fun with Twilight.

Celestia interfered by sending the letters, so discord stoned her (plus sis) up real nice like, right before Twilight showed up to defeat him.

The petrification spell can only be undone by the one who cast it (like in the episode the "Staremaster" where Fluttershy had to stare the cockatrice into undoing it's spells).

The only way for Twilight to get back Celest and Luna is for her to free Discord (which she obviously won't do).
