A good place to put up a story that'll be told through both pictures and text would probably be on 4chan, Ponychan, FiMchan or some other imageboard. Otherwise, if that's not your thing, I believe it is potentially doable in GDocs, or you could simply use MSPA Fan Adventures, though you, admittedly won't be producing a Fan Adventure.
In terms of avoiding copying other people's characters, there's really very little you can do about it - there will always be some similarities, especially if you're using stock archetypes. Try creating a character that is unique, at least to you, and then go from there - if someone cries foul, react accordingly then. Don't let your fear of the repercussions prevent you from pursuing your story now.
Cutie Marks should preferably be very minimalistic - interpretive and abstract rather than concrete. In terms of good references, at all, I recommend mixermike622.deviantart.com which is the tripfag Fluffy's gallery - he's a fantastic guy who does some of the best vectors, and pretty much everything you need should be there. Otherwise, you'll have to design it yourself.
