Alright, so in a future episode the ponies are just chilling out and doing their thing when some weird shit starts to happen.

A waterfall flowing backwards, trees producing entire crops over a single day, etc. At first they write it off as residual chaos, but then big stuff starts to happen like the weather begins to operate itself inside Equestria and the seasons change on their own.

Suspecting Discord, the mane cast finds that he is still imprisoned in stone. Celestia then reveals that there is a chance Discord left a piece of himself behind in case he was imprisoned again. The Elements of Discord.

In order to locate the elements, the mane cast modify the spell entraping Discord. His power is severely limited, but he is no longer encased in the stone. Additionally, he may not leave the labyrinth.

Simply put, he becomes the Hannibal Lecter to the Mane 6's Clarice. Cryptic clues and riddles as to who the bearers of the Elements of Discord might be while dropping subtle suggestions that a little Chaos in the world may be a necessary thing.

And there is your story arc for s2 or s3
