Actually it might be better for Magic and Science to have a Ying-Yang relationship with eachother.
Some things, you use magic for. Others, Science is the way to go. The Line between them can get really, really blury, espicially since it's canon that Magic has been catalouged and researched (shown throuout the series, and the libary) and Science has progressed quite far(The Brain analyser helmet thing in Pinkie Keen, for example).
