None of those are done because people like the story, they're done because it's popular, and it's popular because it's one of the first gore fics that attempted to portray characters in-character. It didn't succeed, of course, but just not having any obvious "These are not the ponies you know" signs like, say, the Severing, was enough for it to get under the thinnest of skins, and that was enough to popularise it, and from there it's sustained itself on that.

Indeed, Past Sins by itself doesn't deserve the hate we give it. It just embodies so much of the mediocrity we hate in fanfiction, like characters being very out of character, a plot that was clearly never written more than one chapter in advance, and an OC written entirely for wish fulfillment. It's not the worst fic out there, but it IS just good enough to not be handwaved as being irredeemable, and it embodies just about everything we hate. Most fics get a few things, Past Sins gets a lot. It's a central point to hate all shitty fanfiction through.

The biggest obstacles I see are:

1) They interact but never acknowledge any sort of relationship. We find out about AB and SB's relationships the very first time each character appears alongside her sister in a scene.

2) Dash is clearly Scootaloo's older role model and counterpart. It might make sense that a pony could be related to one and idolize the other, but it goes further than that. as it was Dash and not Fluttershy who showed up at the end of Show Stoppers.

3) They don't really know each other. When AJ tells the CMC her cutie mark story, it's made clear that she's surprised AB hasn't heard it. Fluttershy isn't surprised that Scootaloo doesn't know her story.
