I can't disagree with this. I think it's the fact that she doesn't have anything special about her or she doesn't take the spotlight as much as the other main characters that causes people to not like her as well.

But to me, she's the type of character who doesn't NEED to be the focal point to be an effective character. She's the silent leader and would be effective the voice of reason whenever Twilight isn't at her most level-headed; she could even be a handy "second-in-command" due to the fact that she doesn't crack under pressure as easily. The only time when we see her go off the deep end is during her bouts with Rainbow and Rarity, and that's mostly due to their mutual rivalry, competitive spirit, or opposing viewpoints. It also helps that she doesn't need all that much development on her part because she's a relatively straightforward character (and I mean that in the best way possible). No crippling psychological issues (well, besides her sleep deprivation when challenged with difficult labor and stubbornness, something which I personally can relate to). No facade hiding hidden intentions. She just is, and is respectable for just that.

If there are more adventure episodes in the future, I do want this element of her to be fleshed out more, though. She shines brightest in moments like "A Dog and Pony Show", when she isn't the head of the charge, but nonetheless can be a vital force and a powerful source of encouragement like during the "Buck 'em up, buck 'em out" scene.
That, or a rodeo episode.

I'd still be a big fan of evil Fluttershy. She's not really evil in the classic sense. She's still the most caring pony you'd ever meet. It's just that waking life is so full of disappointment, and she'd do anything to spare you from getting hurt, and bringing on nighttime eternal is the best means she has to do that.

So, night will fall and the time comes for her to tuck you safely into bed, where you'll be all sung and warm and your dreams will always be pleasant. All you have to do is look into her eyes and she'll make sure you sleep forever, and never are sad again.
