Anyway, I'll start with the newest and work my way backwards.

This doesn't function because the wording is wrong. If "Twilight Sparkle, Rainbow Dash, Rarity, Fluttershy, Pinkie Pie and Applejack" are meant to be creature or permanent types, which I doubt, then you want "If a A, B, C, D, E, and an F are on the battlefield.".
But, I'm assuming you want to go off of names, so.... "If permanents named Twilight Sparkle, Rainbow Dash, Rarity, Fluttershy, Pinkie Pie and Applejack are on the battlefield, you win the game.". Note that this wording makes you win even if all of the ponies are under different players' control.

"GG: Target creature gets +1/+0 and gains trample until end of turn." Cards GET power/toughness increases/decreases (Unless the P/T is being set to something, then it's usually "becomes".) , GAIN temporary abilities, and HAVE indefinitely-lasting abilities granted to them. Otherwise, no comments on Applejack. Not sure if she's balanced, but the templating is pretty good.

Creatures with two or more counters on them can't attack or block." The last ability is kinda white, just FYI. See Pacifism and the like, but I think I can let this slide anyway.

"Whenever another creature you control blocks, put a rage counter on Fluttershy.". I think that's the only correction to be made.
>Twilight Sparkle
"Creatures with spell counters on them have flying. Whenever a creature with a spell counter on it is dealt damage, remove all spell counters from that creature."
