She looked in horror at their flayed open bodies were staked to the dark walls, their entrails loosely hanging from their dry, decomposing bodies. Crates full of pony organs can be seen along the walls; some appear to have been freshly harvested. Twilight didn’t know what to say, her eyes couldn’t leave the morbid sight. A sudden sound of hooves was slowly approaching her from behind, but Twilight was frozen with shock. The sound grew slightly as it neared her side, and a familiar voice whispered in her ear, “Twahlight, ya came to visit my new apple cellar, how nice”.

The words made Twilight’s skin crawl. She slowly turned her head to see Applejack, but was knocked unconscious before she could say anything.

Twilight awoke later in the cellar, dim lanterns hung from the ceiling. There was no way to tell how long she had been out for. She tried to move, but to no avail, for she too, had been staked to the cellar wall beside the other ponies. The stench of their rotten bodies was unbearable for her, causing her gag. Twilight hadn’t noticed the pain until she finally looked down to see that she had been harvested by Applejack. As she slowly bled out, her vision began to blur, she began to feel the cold cellar air creep in on her. Applejack emerged from the dim cellar light with a crate labeled “Twilight”.

You started two paragraphs with "upon arriving". That made me skip a bit. Rewrite.

The violent death of young Twist was a little too over-the-top. The injury itself was undramatic and clumsily written. She falls on her skate, which embeds itself in her forehead, then she panics, breaks her ankle, and bleeds out?

First, the blade should go straight into her eye. If you're going to put out an eye, do it with a sharp thrust, not incidental damage.

Second, the horrifying nature of the injury should be revealed through a bystander's eyes. You have Applebloom; make her the audience's eyes and ears. Include her reactions at seeing her friend accidentally mangle herself. Remember, we may not love her, but the townsponies do.

Third, layer the injury with tragedy. Put in a hope spot, where we think she can be saved, then dash our hopes. Perhaps in pulling the skate successfully from her eye, she slit her throat with the one skate she did have on?

The pegasi aren't all gone, so they could have saved her, as could any unicorn with sufficiently strong telekenesis. (1/3 of the population can fly, 1/3 can do magic.) So make the death too swift for a rescue, but make it an agonizing eternity for Applebloom.

Fourth, make sure each new Moment starts a new paragraph. Emphasis is timing is tragedy.
