Let’s just lay out what we know about her. Ruler of Equestria, mentor of Twilight and she rises the Sun and while Luna was imprisoned the moon, witch she could still do today. We don’t know if she gave Luna back her responsibilities.
Let’s start with the appearance in the pilot. In the intro we can clearly see that she had pink mane. Now this is easily explainable as she probably got powered up by the elements and all that. The disturbing fact is that it’s says that she banished Luna permanently in the moon yet the second book says that she will escape in 1000 years. Well get to this later.
Another strange thing is her disappearance after the return of NMM. We could presume she was imprisoned by Nightmare but we don’t know anything about it.
Next we have the fact that she didn’t knew about Parasprites. Yeah okay the town didn’t know, Twilight with her huge collection of books didn’t know, Pinkie knew, but she, a goddess who is at least 1000 years old doesn’t know?
Also why was Twilight surprised that NMM was her sister? Yeah none of the books said anything about the names of the two sisters but still didn’t she knew how old Celestia was, being her most prized pupil?

Celestia sealed her sister as a last resort, and the fact that she would escape in 1000 years is a thing that Celestia wouldn’t overlook. She waited till someone would show the potential to harbor the elements, someone like Twilight and her friends.
A unicorn doesn’t just snaps and fucks everything around with magic. Celestia knew that and deduced that the Sonic Rainboom, a thing that doesn’t happen that often, unlocked Twilight’s potential. She pulled many strings but in the end she managed to bring all 6 ponies in the same place. She just had to choose the right time to release her sister.
But after Luna was turned back to normal, why did Celestia let Twilight in Poniville to study the Magic of Friendship (besides the fact that we needed a reason for the rest of the 24 + episodes). The reason is simple. The elements are powered by friendship. When the mane cast used the elements for the first time they barely knew each other but were powerful enough to do What Celestia failed long ago, break the spell that was affecting Luna. So imagine the power they have now as they became better friends. Maybe strong enough to have a chance against the caster of the spell?

And that's the most important part of why the elements aren't used. It has to be sincere. Twilight had to honestly and sincerely accept friendship with those 5 ponies, not out of obligation to the princess, not for personal gain, or for power, but simply because she likes them. The same goes for the other 5, you can't use the elements if you're making an effort to embody them.

Celestia COULDN'T have prepared Twilight. Even being too unsubtle in her plans could tip twilight off and ruin everything. Leaving it to chance was her only chance.
