I think I have a theory as to why Rarity and Applejack tend to be less popular with the brony majority.

Rarity and Applejack are career-driven people who know what they want out of life, and are confident in their abilities.

In contrast, Pinkie Pie is a goof, Rainbow Dash is brash and impulsive, Fluttershy is meek and unsure of herself, and Twilight, while bookish and having a healthy hunger for knowledge, severely lacks in social graces, and is still finding her place amongst her friends.

In short, Pinkie, Dash, Twilight and Fluttershy are young adult GIRLS, still discovering themselves. Rarity and AJ are mature and self-confident WOMEN, and it seems to me that a great deal of men find that intimidating.

It has been noted that the events in Sonic Rainboom are described perfectly by Pinkie Pie at the beginning of Griffon The Brush-Off, and Fall Weather Friends should precede Winter Wrap-Up.

After reviewing previous threads on this topic, and viewing chunks of most episodes, I've realized that many of the episodes have apples being harvested or apples in trees (including Owl's Well That Ends Well!), and should precede Applebuck Season.

The resulting season has character mini-arcs for Twilight, Fluttershy, Rainbow Dash, Pinkie Pie, Applejack, Rarity, then Fluttershy and Rarity again, and ends with Cutie Mark Chronicles and then the Gala.

Sweet Apple Acres is FULL of apples; apples on every tree. Toward the end of segment 1, Applejack talks about pickin' apples, while she's hauling cartloads of apples into the barn. Toward the end of segment 2, we clearly see hundreds and hundreds of apples, apples on every tree.

Spike said there's nothing like a sunny spring day, but his single line of dialogue is pretty clearly contradictory with the visible evidence of the rest of the episode.

Before I saw the show, I never realized how attracted I could be to someone with that personality... More importantly, IMO, Griffon the Brush-Off was, character-wise, clearly an early episode. The opening bit was about Pinkie and Dash bonding over something, which was clearly a new experience for both of them.

In Sonic Rainboom, all of the girls are clearly a bit more comfortable with each other; Rarity's lampshade hanging Twilight's whole "find a spell to solve the problem!" shtick is probably the best example of this, but Fluttershy's increased assertiveness is also something that really happens in the latter half of the season.
