That's kind of a thing that's mixing up the fanon. Equestria seems to be a country, so we don't know if she hands off the sun to another deity dude/tte. And again, the terrain also plays a part in it, since we've seen Equestria to be rather mountainous, so that could cause the currents, even with uniform heating, since different terrain materials absorb heat at different rates.

As for the weather patterns arising, they still control the sun, the main factor in them. They have control over most things, but there are some things that are still going to arise naturally. The geography of the terrain and the materials can't really be changed, but the effects are easier to deal with for them.
