Motivation: Ok Derpy got pranked, so now she's run off upset or something, and the ponies need to figure out what happened to help find her again
This involves figuring out who's pulling said prank, what exactly said prank was, and where it happened, which is perfectly analagous to clue's murderer, weapon, and location cards. Simple, swift replacement to make it pony themed.
Note that traditionally, the players are playing as the characters featured on the murderer cards, and one of them may in fact be the guilty party. If you want to break from that formula, go ahead. Doesn't really matter. Just saying, usually there's a chance that the one of the players 'did it', though that player can still win by figuring out the mystery, and does not 'lose' if they are the murderer and someone else solves it.
So here's what we need: Nine locations from around ponyville (to analogize clue's nine rooms), six potential pranksters (the mane cast would fit well here, though it might not make as much sense for some to be pulling pranks. eg: fluttershy), and six pranks, or prank materials (to analogize clue's murder weapons)
Take it this way: Clue itself is just a themed guessing/logic game. A very simple plot hook to get things rolling and theme it so where it's not just guessing numbers or letters or colors or something bland like that. Beyond 'whodunnit' there's really no story. It's just a game, not a book or a movie. You could easily take the same mechanics and drop in the pony theme, and it would be just as pleasant and fun to play.
