It's not unknown for shows to do a "behind the scenes" style bit or even whole episode, although I imagine if they did that for MLP all the characters would be in-character off-set as well (no, no chain-smoking Fluttershy).

You know, maybe have a bit with the creator talking to kids before the show starts, then Twilight Sparkle (inserted into the shot so it appears as though she's there) appears to reassure them. You know, A Very Important Message style, or maybe a warning about a difficult topic covered in an episode, or telling the kids they'll be back next season, something like that.
