I've concluded that all the clonies are Pinkie Pie's fault. Whenever there's a party and there aren't enough ponies to attend, she uses her reality-warping powers to clone some of the other Ponyville residents. Somehow, none of the characters ever notice this.

Appleoosa is actually pretty thinly populated. Pinkie Pie wanted it to be more interesting for the viewers, so she brought some clones from home. Their hats are mostly there as disguises so that Twilight and the others don't catch on.

Caramel's clone is female because Applejack knows the real Caramel too well for a regular clone to pass unnoticed.
