I'm certain there are groups of ponies that venture into the Everfree forest like STALKERS into the Zone. You could use all the old witch rhymes to get fetch quest ideas, like them needing the eyes of a Tyrannosaurus Newt to cure the Mayor's daughter.

Let's say the Earth Pony gene (E) is recessive to both the Unicorn gene (U) and Pegasus gene (P). This is a good theory. I'm still under the assumption that genetics in Equestria is similar to genetics here. Interspecies genetics is extremely rare due to its nature. Usually if two different species can mate they either converge together, or one species is slowly assimilated. If not that, then because there is a selection pressure against hybrids, the species remain distinct.
For example, there's deer in California and deer somewhere on the East Coast. The Californian deer hop due to the hilly region, while the Eastern deers run in a stride like a horse because the terrain is flatter. When they interbreed, they produce hybrid offspring that essentially tries to do both, striding while hopping, of which neither is successful and they are killed by predators.

A simple solution would be to say that Dinky (or whatever her name) was adopted by Derpy, and that ponies of different species cannot interbreed. However unimaginative, this is the only model that works that I know of.
