Actually, I think that's a bad point. An interesting cross over could be BECAUSE the worlds are so different. There is instant drama and interest when the ponies have to deal with something so outside their normal realm of existence.

Take the Necromorphs for example: I'll spend just a minute riffing on this idea.
What if Pinkie became terrified to the point her laughing strategy failed to work? Maybe she's the only one that keeps her cool and actually takes up weapons against them
Would Rarity go insane with fright and disgust?
Could Twilight function? Would her magic be an adequate defense? Maybe she'd press on, trying to find explanations for the necromorphs to battle her fear.
Rainbow Dash: A heroic and loyal pony, would the nightmarish landscape push her too far? Would she pull through when her friends are in trouble or cower in the corner?
Applejack: I see her trying to keep every pony together with her stubborn nature, and perhaps be one of the best able to defend herself. But she might push herself too far in desparation a la Applebuck season.

Fluttershy: Oh god! Don't make me think about her there!


Point being: there can be great stories in placing the ponies in environments that are there antithesis.

But if that's too much commitment (88minutes, less than most movies, you lazy ass), then simply start on episode 4, Applebuck Season. If that show doesn't at least make you chuckle and smile a bit, then this might not be the show for you.
