I think it's more complex than that RELIGION RULES, ATHEISM DROOLS in this episode. Pinkie's twitches obviously correlated to what was about to happen, so it's not like there isn't proof of their existence. Twilight's leap of faith was more "even if I can't understand something, that doesn't mean it doesn't work", which is STILL true in a lot of science. We still haven't confirmed that a Higg's boson exists, but things obviously have mass; it's undeniable.

You can also take it as a message ATTACKING fundamentalist Christianity and the idea of the "god of the gaps". Just because it's unexplained, doesn't mean you can make up theories about how science works. This applied especially during the early part of the 20th century, when evolution was understood but greatly unexplainable due to genetics being unknown.

That doesn't mean I don't wish the moral was done better, but it's not certainly not just FUCK ATHEISM.
