I think Apple Bloom is Big Macintosh and Fluttershy's love child. Fluttershy was barely a filly at the time. So to avoid scandal the Apple family decided it would be better to raise Apple Bloom as one of their own (made easier because she didn't have wings). That's part of why Fluttershy is depressed and keeps to herself.
